Zip when the documents are separate things that should stay separate and keep their names. Merge when they are one document that arrived in pieces. The filenames are the deciding factor.

Why did the ZIP barely compress?

Because PDF content is already compressed internally. Zipping mostly buys you a single container rather than a smaller total. Use Compress on the individual files if size is the goal.

Can I password-protect the archive?
